The two different types of ports are physcial and logical ports. physical ports are your receive and send ports. Logical ports however are your receive and send ports in your orchestration. physical ports pass messages externally whereas logical ports pass messages internally. logical ports are configured in your orchestration designer and physical ports are configured using your biztalk explorer or your biztalk server 2006 administration console.
